A virus was a type of program that had the ability to corrupt and manipulate systems, other programs, and even humans. It could cause significant damage to both the Real World (i.e. the Machine world) and that of the humans (i.e. both the Matrix and Zion).
A notable virus was Smith, a former Agent gone rogue, who had the capability to copy himself onto redpills, bluepills, and onto agents and other programs alike. His rapid replication of himself threatened the continued existence of the Matrix and the control held by Deus Ex Machina. Smith, ironically, despised viruses during his time as an Agent.
Viruses were also used by the Machines to manipulate bluepills, to make it more difficult to realize the true nature of the Matrix, for example. And Agents regularly oversaw the administration and spread of viruses to the human populace by ensuring the distribution of highly-exchanged virus carriers, disguised as normal everyday objects like toys and money, and designed to infect bluepills upon contact with the item.[1]
